  • Project topic: Practical skills in bacteriome analysis of human samples by Illumina sequencing

  • Description of the project:

    Over the last decade, research of the human microbiome has grown exponentially. The mounting evidence of the microbiota-host interactions and its impact on our health emerges the importance of better microbiome characterization. 16S rRNA sequencing represents one of the methods widely applied in clinical, forensic, and environmental microbiology to characterize bacteriomes. This method refers to sequencing of the 16S rDNA gene that codes for the small subunit of the ribosome found in prokaryotes such as Bacteria and Archaea. The Microbiome laboratories at the RECETOX Research Infrastracture, SCI MUNI uses this method to characterize bacteriomes in various clinical or environmental samples. Therefore, the summer intern in these laboratories will have an unique opportunity to become a part of the ongoing metagenomic project and to be guided in all important steps in Illumina 16S rRNA sequencing.

  • The student will participate in the OMG project (Oral, Milk and Gut bacteriome – prospective study in infants and their mothers). In this process the student will: • Perform the DNA extraction from provided samples (oral swabs, human milk samples, and meconium/stool samples) with PowerFecal DNA pro kit. • Evaluate the genomic DNA concentration spectrophotometrically. • Use of gel electrophoresis (1% agarose gel) to evaluate the molecular size and the quality of purified genomic DNA. • Participate in the preparation of the 16S rDNA gene library according to the Illumina 16S Metagenomic Sequencing Library Preparation Protocol (Polymerase chain reaction (PCR), preparation of PCR mixture and its decontamination, cleaning the PCR products, etc) • Perform the quantification of amplicon (for subsequent Illumina 16S rRNA sequencing ) concentrations fluorochemical.
